I have endometriosis and i have ALWAYS had regular cycles. every 28 days to be exact. the paid was getting bad, so my doctor prescribed BC for me. I took it for 2 days (the firs two days of my period) and i stopped because Incase i do start trying soon, i dont want to worry about that making it harder to concieve. anyways,

I am now 3 days late.

Can only 2 pills mess up my cycle already??

I normally have very bad cramps before and during AF and i dont have anything right now.

Very confused.

I wouldn't think that 2 days would mess you up unless you have tricked your body and then you just have to wait. Have you tested?

Actually Birth Control is often used for people who ARE TTC to help regulate periods, even if they have very regular cycles. I would follow your Dr's advice, even if you're not actively TTC suppression of a period can lead to higher chances of conception success for the same reasons people who suffer a m/c often (not everyone of course) get pregnant again right away. I would think that yes, 2 days could screw you up, they are hormones after all
